When cloning a site, with Zero downtime deployment enabled, to another server, it will copy the symlink but not the deploy folder.
This results in an invalid symlink pointing to a non-existent folder, and a manual deployment will fail because there is no git repository available.
Having this exact issue too. Did you find a solution, or did you just setup from scratch?
