You can also enable a PHP setting opcache.validate_timestamps .. setting this to 1 allows auto-invalidation of the opcache.
Just go to your Server > PHP -> Edit FPM
opcache.validate_timestamps=1

This allows, for example Wordpress, to update via Web-interface and also allow automatic security-updates.

When having this problem a wile back, i checked phpinfo() and compared the settings from a normal Webhoster with the ploi settings and was pleasantly surprised that this is a simple setting. I couldn't find any performance issues. But you could leave your defaults in place and just put this in the docs or maybe show a note when setting the site-type.
